edit /etc/X/XF86Config

Device section, put

Option "Rotate" "cw | ccw" 

cw for clockwise, ccw for counter clockwise

i don't know if this works for all drivers, but it is documented for the
S3 driver here: http://xfree86.org/4.0.1/s3virge.4.html and may be
supported in other drivers as well.
