If there are linux gateways between the two points, then a VPN might be
the best way to go. You can connect the two Linux boxes via VPN and then
connect to your shares over the VPN link. You can also do Linux-to-NT
VPN or NT-to-NT VPN which I don't suggest either of, but they are all
more secure than wide open Internet accessible NT Shares. Another way to
go is Hardware VPN's such as Cisco or other vendors. VPN is definitely
the best way to go given the options available.

and security, ie, VPN, Samba, etc.
