Better not to run any windows programs at all. Neither via WINE nor VMWare. Purchasing and using windows programs only strengthens the belief software vendors have that windows is the greatest because more people use it. They don't know that you're using it with WINE, VMWare, what have you... As far as they know they sold another windows product to another windows user. In my mind the purpose of WINE et al is to provide you with a way to run your existing programs as you transition to a complete Gnu/Linux/free software environment.
As for what Linux software to run then I would direct you to sql ledger http://www.sql-ledger.com/ It is a very nice double entry bookkeeping system for Linux.
If someone has already pointed this product out I apologize. I have been following this thread, but could have missed the reference.
