by transparent I assume for X login sessions (rather than from a normal
command prompt (run level 3)) - I dont know of the command that your
thinking of, but adding items within the users .xinitrc file may be what
your looking for , an example contents would be:
xeyes &
exec gnome-session

this will automatically start xeyes and gnome.

You may also set some variable within X for transparent and then when you
logout you normally would have the option to save settings/changes and then
it will be there next time you log back in.

I could be totally off track with this though .. ! :)
