I ran into the same issues with citrix java
connections. (IE and mozilla java apps don't run the
same.... something internal..)  Here's what the
corporate guy for the citrix servers told me:

IE runs Java 1.2  Mozilla is based on java 2. Go back
to netscape 4.8 to make java work like IE.

Last time I looked, netscape 4.8 on linux was still a
download (10meg) at netscape.com

Note that you lose 4 years of bugfixes (fonts die, the
interface cannot be configured much,etc.) but you do
get working java.
