As another user pointed out, you can set the default stored format as
pdf...it's in the hylafax docs.

As far as storing the incoming faxes by user, you will need a separate
phone number for each user. This might imply one modem for each user
unless you have a pbx (or modem bank) which can route multiple external
calls to a single internal number. Store faxes for each different number
in separate directories and use samba to share them to each user. This
wouldn't require any scripting but would require some configuration. I
think you then want to send a windows pop-up message to each user when a
fax is received. This would require some minor scripting.

Possibly an easier approach; or if you only have one inbound fax number,
you might want to use a windows client to interface with hylafax. Check
out w2hfax.sourceforge.net. This client also allows users to send faxes
from their PC's.
