One problem I have experienced with those types of boards is that in the
BIOS you have to configure things in particular ways. While technically,
it should be possible to utilize ALL drive channels, only certain
combinations and modes will work. Typically, for Win98SE for example,
you will likely have to either run the drive in IDE mode if it's SATA or
ensure that your other drives on SATA are running in their "native" mode
if you want to have any sort of access to the SATA channels while
running Win98SE.
I also encountered drive problems similar to the one you describe when I
was running just Linux. The BIOS wanted to tell the OS that things are
one way while the Linux kernel decided it should be a different way.
Keep playing with the combinations and modes and I am sure you will end
up with something that works. What I ended up doing was disabling the
IDE channel entirely and getting a SATA to IDE converter so I could
access my old DVD writer on the SATA channel. It was about the only way
I could get everything I wanted out of the configuration.
