Interesting. I recently had a similar problem recompiling the
2.2.19-6.2.1 kernel.  I would not properly compile with the selected
options when I used make xconfig, but did when I used make config, the
latter done from a terminal console.  I have no evidence that running
process x while compiling would affect the compile, but the xconfig
definitely did.  Did you use xconfig, menuconfig, or config?
