Heh.  I think he meant what O/S would the Matrix itself run on.  
I'm having conflicted thoughts tho.  Obviously, virii exist in 
the matrix, as well as big security holes that let the protagonists do 
what they please, so it almost has to be windows.  But they do a lot
of nifty bioinformatics to keep the pods humming along, so free 
software is represented - bioperl almost has to be the glue holding it 
together.

Of course, when T4 comes out, that world is almost certainly run
in assembly.
