Familiar with what you are doing and the problem you are experiencing is
with the video overlay.  One area of the screen is painted a specific color
and acts like an alpha mask to what is that color allows the other pallet to
show.  Usually the accelerated video.  When you screen cap all you get is
what can be grabbed.  Because the video is rendered in a separate memory
space you are not getting it.  This is why disabling video overlay support
will fix it.  the other option is to disable it in x11 itself but I wouldn't
recommend that for a simple screen cap because chances are you will want to
go back for normal use.
