You will get a negative score whenever something in the mesage matches your
whitelist i.e. domain, user.  Or if you have configured any of the other
filters to return a negative score.

Yes it should. Have you checked your logs to see what SA says about
learning messages?

I'd also suggest wiping out your Bayes DBs when you upgrade. I have a
sneaking suspicion that they somehow have become corrupt.
